I have heard people having success by turning the pee pad over (plastic side up) and letting them pee then dump it in a container. With Ellie I put a measuring cup under her (nice and short) as soon as she starts but it would be a bit different for a boy. Why doesn't the vet just take it (catheter or cystocentesis)? They should be more than capable if you can't get a sample. A urine sample that is sent for culture generally should be taken, not done free catch. Free catch should be okay for a urinalysis though.
