Exactly. You have no choice because she is so small. Having a litter could be riskier than spaying during a heat. You could possibly wait til the vet can do an xray or palpate to know for sure if she is pregnant. Of course, if a puppy is missed this way it is too late.
Why wasn't she spayed on an emergency basis when is got a pyometra (uterine infection). That is usually standard protocol and, as long as you wren't planning on breeding her, should have been done.
I would consider looking for another vet...
