Yes you should separate them! Two dogs should NEVER be left alone to mate. If unsupervised, you put them at risk for injury during breeding.

Also, I saw in one of your earlier post that you are not confident in veterinary care in your area. If that is the case, why would you want to breed? What would you do if there was a problem with the female during pregancy? How would she get the proper medical care she needed? Sounds like a very big risk not worth taking, IMO.
