My Bailey started to do this one day during a bath and i was sure that i'd manage to get water in her lungs or something, i was so freaked out. The next day i took her to the Vet and he explained that yorkies tracheas just tend to be very weak, that it was very common and usually nothing to worry about. He said that in 13 years practicing he'd never had to refer someone for trachea repair surgery which made me feel much better. He also advised not to use a collar when walking them because it puts pressure on the trachea if they pull, and to use a harness instead. Hope this helps, i know how scary it can be with these little guys.
