I forgot to read the rest of your posts (sorry! i replied prematurely. haha) .. but even though he was checked for parasite, some kinds are hard to find in just a fecal test (I think someone has already mentioned the male parasite), and also some kinds of bacteria can cause diarrhea.
For example, giardia .. it's really hard to find, we got lucky b/c we brought in a stool sample that had blood. but usually there are only 1-5 of these, and imagine the chances of finding one there. Is there any still water around your house that your puppy can get at, like potted plants on the ground, or even your bathroom floor from the shower?
So other ways to find out if there are other parasites or bacteria are bacterial staining or having the vet grow a culture to see what kind of bacteria, but i don't know how much that would be.
