Wrigley makes a noise like what you are describing, it comes and goes with her too. It seems to happen more late at night or early morning or when she's playing alot. We were worried it might be her trachea, but she's been checked out and the vet said she's fine and that small dogs are kind of prone to it.
It's good you are getting it checked out with your vet though, let us know how it goes!
