No, I have never had pups not show up at 54 days on a xray..but I would watch them both very carefully. If you have the money to invest, try a sonogram to be sure. Since the vet feels pups it is very odd...but the way the xrays are taken is important...side views are not always accurate., pups can be hidden behind organs. Lay them on their backs and watch for movement, which you should see by now.
One thing I find in a pregnant bitch, is a clear sticky discharge, gets heavier the last two weeks. I have never had a non pregnant female do this.
