I agree- if you're comfortable with your vet, trust him. Sugar was 2.7 lbs when he was neutered and he did just fine. I know it's nerve racking- I was scared to death but if you have a competent vet, and it sounds like you do, everything should be just fine. I don't know what criptorchid is tho tell you the truth but I know he will be a happier healthier dog without the problems you could have by leaving the baby teeth in and neutering also eliminates health risks. Good luck with your decision.
