Default Pooping Everywhere Issue

My baby girl is sixteen weeks now. She has been with me for the whole two weeks and seem to be fairly well adjusting to her new surrounding except for one thing - pooping.

She came in to me trained to go on her wee wee pads. However, and I don't know maybe I totally confused her, she has never quite learned how to poop onto them as well.

She has a full second floor to herself to ran around. So, initially, I put her wee wee pad in the corner of the living room on her floor for her to use. She consistently used it for peeing each and every time. With respect to pooping, she had approximately 3-4 different places, including the pad that she alternated.

So, every morning before I left for work, I had a route of going over every one of her places to find and remove the waste. My boyfriend was not exactly happy with the process. He could not comprehend why Manya (that's my baby's name) would pee yet almost never poop on the pad.

Anyway, pursuant to a recommendation from one of the people on this forum, I got two Purina litter boxes. The logic was that she should learn that her little toilet is not like the rest of the floor or the rugs because it is enclosed. The second thought was that she might not like to pee and poop in the same place, so she would have a chance to pick one for each.

I placed one Purina litter box with her old pad inside on her old place in the corner and second one - in one of her regular pooping places.

To make the long story short, Manya completely abandoned her old place in the corner. She does not pee there at all. More often than not, she uses the new Purina box place for peeing. I believe she is pretty consistent there with maybe a few peeing accidents at the beginning. However, she just refuses to poop in any designated areas.

I am afraid that I completely confused her and now she will be pooping and peeing all over. HELP!!!!!!!!!
