From experience with my own allergic eyes I would not recommend the cotton ball, there are too many little fibers that can get in her eyes and cause additional irritation. Use eye drops to rinse out her eyes and a lint free cloth type to dab them with. Im not a dog expert but I am pretty good at getting the eye allergies.
I also notice that my eyes act up when my bangs are at a certain length!...something to think about.
