You can tell the difference in a pup who was shipped clean, health and one who perhaps got sick on the flight. My friend, Mary has shipped my pups to me over the years..I have yet to get one that arrived with vomit or poo in the carrier..all arrive clean, dry and frisky...I am not saying they can not poop or vomit, but they never arrive filthy.
Believe me, there is a BIG difference in the smell of long time filth...there is such a distinct odor that comes from a nasty kennel that does not materialize in a few hours on a plane from being sick.
