On the sides of the velcro is a small...2-3 mm wide area where you can put your seam...right down the sides of the velcro. It's the easiest way to do it. Your thread won't tear, etc.
When you have to sew across, you can trim the velcro with scissors to cut off the sharp parts...right on the edge.
