  After what she has been through, living with you is a complete change for her, for the better of course, but she is going to be confused for a while.  With a lot of time and patience, she will be fine.  Over time she will feel safer and know she can trust you.  Right now she isn't sure of  anything.  
It does help that you have another little dog she is buddies with.  That often makes the transition to her new situation much easier.  There is no better dog teacher than another dog and your Doxie sounds like a lovely little soul willing to take in this little waif as well.
