This isn't just a "Yorkie problem." With any breed, there are always a few dogs that are especially fearful around other dogs. And - "No" -- they haven't necessarily had a bad experience. They are just shy and fearful around other dogs. It just seems to be their nature.

My little Yorkie is just the opposite to a fault. He has absolutely no fear around other dogs. He is very submissive though. He will run as fast as his little legs will carry him to get to the other dog and then flop over on his back (in a very submissive posture) and be ooooooh so friendly.

Of course - the best thing to do is have them around other dogs that are playful and friendly who provide good, playful, happy, friendly experiences. But, this isn't always easy to arrange.

I would just be selective regarding any other dogs your pup is around for a while. And - try to make his experience with other dogs as fun as possible for him.
