The ammonia could be contributing to the smell. All the "books" say that you should not use ammonia because it will not take away the pee smell. It will, in fact, attract the dogs to pee in those spots. You can either use the vinegar and water or odor neutralizer like Simple Solution or Nature's Miracle. Both you can get at Petsmart or Petco.
