Punkin was doing that - when I peeked in her ears they were GROSS. The vet said it was either ear mites or some sort of irritant (water etc) that got in her ear and over a long time caused a yeast infection.
They ended up keeping her all day on Friday so they could sedate her and clean them out.
I know this probably isn't what your baby has - but thought it would be a good time to remind people to peek in their baby's ears more often. I wish I had, I probably could have caught it alot sooner.
