Sounds to me like you have a dominance issue on your hands. The leader of the pack always eats first and the other dogs are not allowed to eat until the leader is done. The leader may punish anyone who is in less rank if the dog tries to eat before the leader. This establishes rank and usually the biggest and strongest are the leaders. Your smaller pup is just respecting the dominant pup and the rules. Some dogs can eat out of the same bowl but if your pup sits back and won't eat unless he is in a different room then they won't be able to do this. I think you will just have to feed them in separate rooms so the other pup does not feel threatened by the other puppy.
