Sounds like he is a little upset about being left in the crate. The only thing that has worked for me is:
1. make sure the crate is not too big. Should be big enough to lay down/turn around.
2. Make sure he goes right before you put him in the crate and right after you take him out.
Another thing we did was to make sure they "went", put them in the crate. Wait an hour, let them potty, play for 15-20 minutes. See if they might go again and put them back in the crate. Most all training just takes time, patience, gobs of praise and a nice little treat. We use frosted cheerios.
