I can't imagine that three days should alter your puppy's behavior much. You may have to spend a day or two getting back into your routine when you get home. But, I can't imagine any lasting problems.
Plus - try to have whoever is caring for your pup continue as much as possible with the routine you have established.
Try to think of it as "your puppy have a three-day vacation" while you're gone. When you get home, he'll think "Oh no, here we go again!!!!"
