It might just be bad dreams. Dogs do sometimes cry as though in pain during nightmares, especially young dogs and/or dogs with sleep disorders.

Jax had several episodes, very similar to what you described here, when he was under a year old. He would wake up shaking, crying and very distressed, but he would be perfectly fine after a few minutes. (Jax had a very rough first three months of life, as a vision impaired pup reared by a back yard breeder, but any scary experience can cause a pup to have nightmares.)

That said, you ought to have your pup examined by your vet, rather than assuming it’s nightmares. If possible, take a video on your phone to show the vet what is happening if possible.
