I used crates and outside trained my dogs so not sure I can be much help with this. When crate training you would make sure the crate is only big enough for them to do that and when they would cry you would take them out to potty and then put them back in to bed and continue that every time they wake up crying. You could do that with pad training though and just take her to the pad when she wakes up crying.
