I always felt great relief when my puppies got their last vaccines, now they were safe and could meet their world. Micro chipping is one of the best things to do for your pup. Don't feel guilty you're protecting him. If he ever runs out of the house or gets away from you with no tags on him micro chipping will get him back to you.
