In a puppy, this type of coughing is usually kennel cough (bordetella). Has she been given a bordetella vaccine? If so, that is where she actually contracted the kennel cough. The main concern with kennel cough in young puppies is that it can so easily progress to pneumonia, which can be very serious in puppies. She may need to be on another antibiotic and I would recommend a cough suppressant if her coughing interferes with her sleep at night. In young puppies, kennel cough can months to get rid of. I would not be allowing *any* kennel cough vaccines for a very long time, if ever again. The bordetella vaccine is not a core vaccine btw.
The 'coughing' common to yorkies is actually just reverse sneezing - and this is not a health concern. The other thing common to yorkies is collapsing trachea (CT), but this doesn't sound like that at all.
