Food alone does influence bowel movement color. My late little one sometimes pooped in multiple colors. Not so much a mixed color as sections that were different colors. I attributed the color combination to times when I had fed her too many treats, different kinds of food or to canned food with distinct veggies.
You mentioned your yorkies breath improved with the change in food. Good breath is always nice!
I'm glad the vet felt there was nothing to be concerned with at this point. Keep on lovin' your sweetie.
