It sounds like your vet is giving you good advice. Our Bella has acid reflux too. We make sure that she is fed first thing in the morning and the last thing before she goes to bed at night, and has food available during the day. If you keep the stomach full with smaller, more frequent feedings, sometimes that helps. Bella has not been throwing up since we put her on this feeding regimen.
