We had our best experience at a La Quinta honestly. It was the cheapest hotel & we ended up with the best service. And free breakfast. I don't think there was a pet fee. If there was it was minimal? Extended Stay charged $25 per night. We stayed at the La Quinta in Savannah off I-95. Great location! We stayed at a really nice expensive hotel The Kimpton Brice in Savannah and it was a fantastic location downtown, could walk everywhere, no pet fee, they loved dogs (we got a free bowl & poop bag holder lol and treats) but I wasn't impressed with the food there and the room was tiny for being so $$.

It's pretty easy to travel with dogs nowadays, especially small ones. But I definitely like to be a little bit prepared and book at least a few days ahead of time just in case. They usually let you cancel up to 24hrs so it doesn't hurt to book one even if you end up finding a more convenient one.
