Well with crate training, the crate really should not be that big because the more space they have, the more likely they are to soil their area. Dogs generally don't like to relieve themselves where they sleep. The more space they have, the more likely they will go in the crate/pen. If you are dealing with a 3X3 area with such a tiny pup, perhaps you should include a pee-pad and potty train with those first. Now once they are house broken, you can have a larger area for them.
