Further to Yorkiemom1's excellent advice, I'd say...

Yes, free-feed for now.
Keep fresh water out at all times, day and night.

Keep your puppy in an x-pen/crate always, unless you're around. When you're around, keep your puppy tethered to you. Make sure to take her back to the pen after a while so she can potty in the right spot. Always limit access to your entire apt - this is the best way to prevent accidents and set her up for success. Lay out the pee pads in the x-pen and praise a lot when your yorkie potties on the pad. If your puppy doesn't hit the pad each time (goes randomly), use more potty pads in the x-pen area. And then gradually over time, use less number of pads when she is going to the same spot.
