Hard to tell if it's separation anxiety or normal puppy behavior. Try putting a webcam on him to see what's he is doing while you are not there. My Brandi hated being in a crate and would act a fool. I thought it was separation anxiety until I gave her a little more freedom at which point she would just curl up on the bed and go to sleep. Turns out she just really hated being confined to her crate.
