A puppy that is not potty trained should NEVER have free roam of your home. I am not experienced enough to advise a play pen or ex-pen as I have never used either one, but he needs to be confined to a smaller area until he is fully potty trained, when he is not in his special area he must be watched carefully. Hard chew toys should always be available for him, he is but a baby in the teething stage. Yorkies need a lot of patience when training. Start teaching commands such as sit, stay, come, wait,leave it, drop it. 5 minute sessions through out the day works best. Terriers have short concentration spans, more then 5 minute training they have already lost interest. You must put some training work into this puppy, not just give up. Try puppy obedience classes, it trains YOU how to train a puppy. He is a baby, and babies LOVE to PLAY, they love to wrestle, tumble, zoom around the house, they have a lot of energy. When he get too rough with the little girl, stop the play, let him calm down, time out, he is a normal little yorkie. If the little girl was easier to train consider your self LUCKY, most baby yorkies are super hyper, have a lot of energy and needs to burn it off. I suggest obedience classes to properly train YOU how to train this little boy. Hopefully members with play pens and ex-pens can offer up their experience which would be better for this little boy.
