Giardia is such a little pain. My Marcel had it when he was a puppy too, but he had terrible diarrhea. I'm actually just shocked your little one doesn't have diarrhea...you are very lucky indeed!
Giardia is spread my spores, and keep in mind she is "shedding" spores wherever she goes, not just in poo. So you likely have spores everywhere. It's important to wash all of your and her bedding and vacuum furniture etcetera to get rid of spores, which are not easy to get rid of....and they live a LONG time.
Just keep treating her and testing her and it will eventually resolve.
And yes, she could be feeling icky due to either the giardia, giarda meds, or antibiotics.
