I am so sorry that your baby isn't feeling well.
I am surprised that they didn't take a stool sample to check for parasites (Giardia or Coccidia)?
We take our little guy to the AMC (Animal Medical Center) in Manhattan, and when he has had diarrhea in the past, they usually prescribe Flagyl (Metronidazole) and Panacur.
I would say continue the medication and see if you can add some rice to bulk up the stool. If you see that the diarrhea isn't clearing, I would call the vet ASAP.
