What did you do when you "caught her" going in the wrong place - did you punish her? If yes, that may explain why she's so sporadic and confused right now. Being punished can really scare a dog and confuse the heck out of them as to what we want from them going forward from that incident.
If I were you, I'd simply re-confine her to a small space when you're gone, and start over w/ the training.
