Default Food Refusal & Behavior

Hi you all. I have a 1 year and 3 month old, 11.3 lb Yorkie and Shih Tzu mix named Chevy. Lately (within the last 2 or 3 weeks) he's been refusing to eat his food if I give it to him. My boyfriend will feed him and he eats right away. When my boyfriend is not here (which is most of the time because he works long 12 hour shifts) it's just me and Chevy so I have to feed him. Normal right because I'm his owner! He's only known my boyfriend for a short time! Anyway, when it is me and Chevy here I will put down his bowl and he will run and hide in the corner shaking and refusing to eat his food.
Now, I have never hit him for not eating or anything to that nature so I am so confused and also hurt that he associates me + food = scary.
Let me explain how this goes. I usually feed him in the morning and evening, 12 hours apart.
In the morning we go for long walks around the neighborhood and we play because he's very energetic, once it's time to eat you would think I'm a scary stranger who he's never met before. He refuses to eat. This repeats in the evening time.
He can do the same exact thing with my boyfriend and gobble all of his food down. It makes me feel some type of way because he's MY dog and he's known me this whole time.

I don't know if I should feed him only once a day? Is that a good idea to solve this problem? Has anyone's dog ever been afraid of them? Please help. I really do not understand and I don't know what to do.
