Is she scratching and trying to reach the itchy places during the whining or perhaps whining because she's itching places she cannot reach to scratch? Besides her whining, what else is she doing in bed?
Since she does this while in bed with you, I'd try to get the session on video for a couple of nights and then get her back to the vet to see if they think she's suffering and another check up. It could just be the whining is merely a habit she's acquired and she thinks it's the normal thing to do but I'd be more concerned now with her medical condition that she's possibly more aware of her medical problem once the house is quiet and bedtime here. She could be suffering(as severe, unremitting itching that a dog senses it has no control over is said to be as physically and psychologically hard for them to deal with as actual pain) so I'd get her in for a recheck and dermatologist consult if she's not already seeing one. And if she is and he can't help her and you feel she's suffering, I'd take her to an internist for a full check up and blood tests and a new dermatologist.
