It would be extremely, extremely rare for a puppy to have allergies due to their immune system's maturity. BUT, it's possible. The vet MUST try Apoquel - if they can get it (it's sold out everywhere). Try that IMMEDIATELY. If you can't get that, ask them to try Temaril-P or a steroid shot...see what those do for him, if anything. If nothing works, then I'd get to a Vet Ophthalmologist asap as you don't want him damaging his eyes.

What meds have been tried?

Did you switch foods from what the breeder fed?
