Dogs that age cannot hold their pee for 6 hours. Getting a separator for the crate and making it smaller should help, but 6 hours is still too long. I believe 3 hours is the most they can hold it at that age. So as much as it sucks, set an alarm and wake up to let him out.
For the most part, I've stopped crate training and made a playpen big enough to fit his bed AND the pee pad and now I don't have to wake up every few hours. That's what worked for me.
