I think you're managing it really well. Puppies are so mouth-focused so I'm not surprised she is doing this. She may grow less bitey/mouthy as she grows out of puppyhood. If playing w/ her, I'd tell her "no" every time she bit up farther on the toy where my hand was, and then pause, then start the game over, maybe?
I too have to be careful when fetching w/ my Wylie bc he too will put the ball down and then go to grab it again, and if he accidentally gets your hand - OUCH. It doesn't happen as much now, but once in a while it still does. I suppose I could make him sit every time he puts the ball down, but I just don't do it - it seems more fun for him to fetch w/out having to sit each time (kind of a pain too). But that's another option for you once she learns how to sit.
