The recommended time for Yorkie pups to stay with their mother is 12 weeks, so the 9 week pup is a bit young. It is normal for a breeder to keep a smaller one, sometimes the runt, longer, until they gain a bit of weight; so it's good to know that has been done.

It would be hard to determine if the 4 month old pup has a liver shunt, as it is too young to have had testing to determine.

Is there a health guarantee cover genetic diseases up to 1 year, or just a health certificate first 48 hrs.?
