I've never had a puppy that young so I don't know if they cry when they have hard stools. What does the vet say is the cause for pain with passing a stool? That sure doesn't sound normal, crying from a hard stool. Did he examine the rectum to be sure there is no constriction around it or a partial blockage of some type? If not, I'd get him to check his rear end out.
