Canines are pack animals and in the wild, gather to sleep near or touching their pack members for safety at night so your puppy is trying to call his pack to him when he barks nights from the other room. I'd bring his crate next to my bed and secure it up on a chair right next to the bed so you can reach out and touch him occasionally as he settles in for the night until he's old enough to sleep with you. It's just his instinct kicking in and causing him to protest being shunned or left out of his pack at night time when packs normally bind together for each member's protection, safety and sense of family.
