sounds like his poop is ok......so there must be something he is taking comfort in as the place for him to poop. does he have a pad in there? if it's big enough try putting a pad in for him to go on. they do have puppy apartments which have areas for both bed and potty.
mine sleep with me so they potty on a pad and weve never used crates so I am not really going to be of any help ....hoping others will chime in.
