This is false. There was an email going around the internet for a while that claimed this. Snopes, as well as other sites have labeled it as false.
Water heated in a microwave oven is no different in "structure or energy" than water heated with a gas flame, on an electric stove, or over a wood fire: It's just water.
I water my plants with boiled water from the microwave and the stove, left over from boiling eggs, making tea, etc.
