Yes - sometimes two's company and three are a crowd. And, anytime a new pet enters the house, the dynamics of all the other pets seems to change.
I know from experience that two females can get along very well.
Sounds like your one Yorkie and the new little pup are both just puppies. This may be why they enjoy one another so much --and leave the other dog out.
I think if you want to keep your three dogs - you'll just have to let them work it out. There shouldn't be any reason as they age that they won't get along.
You shouldn't resent any of your puppies because of their sex...and you shouldn't resent them because they choose to play with one more than the other. They are probably just "doing their own thing" and it should all work out in time.
If you feel your little female is being neglected - this is the one you should spend your time with.
Personally - I think three little dogs is a handful - and would expect some of the same problems you are describing.
