I would constantly worry during say a Puggle pregnancy that the mandible would come from the Beagle and the maxilla from the Pug in the puppies and the dog forever have bite problems and jaw pain. Or in a Doxi-Beagle mix, the hind legs and pelvis from the Beagle and the forelegs and part of the spine from the Dachshund and the puppy would have a lifetime of a living with high behind with too much stress on the spine and shoulders from his short forelegs.
With mixes, what if the parts don't articulate properly due to part of the skeleton being from one breed and other parts from the other breed? What if the organs aren't properly sized for the size of he dog? What if you mix a Chihuahua with a bulldog and a puppy gets the bulldog's bulky size and musculature and the Chi's heart and lungs? It's kind of like playing Dr. Frankenstein to me to mix breeds with the puppies left to pay the price of living with the mistakes of parts of each very different parent.
