How long is he in his crate when he does his business in bed?
Puppies under 12 weeks need lots and lots of potty breaks. Some can hold it under certain circumstances, but plan on at least once hourly during waking hours. During the night, some may sleep only 5 hours or so before they need to go.
You might want to try an xpen with a pad in one corner and bed in the other. Or buy an inexpensive baby gate to keep him in a smallish area with an easy to clean floor, with his pad.
It is definitely possible to pad train and transition to 100% outdoors.
