Having a tail docked short would in no way effect her pooping ability. It baffles me why the vet did not check her stool while she was at the vets. It is a very simple procedure to collect a stool sample from the rectum.

Have you talked to the breeder you got her from? It is very important to keep in touch with the breeder and ask them for advise. What kind of food are you feeding her? It is not that unusual for them to go off their food a little when they first go to a new home. She is awfully small so it is very important for her to eat. You don't want to drastically change her diet from what the breeder was feeding her. Things that might help is to grind up her dry puppy food a little bit in a blender so it is a little easier for her to eat. You can also soak some of the dry food a little and add just a tiny bit of canned food. When I am weaning puppies I leave out dry food but I also offer them some dry food mixed with a little canned food. I prefer the Pedigree Healthy Digestion canned food.
