My puppy did this when she had a yeast infection in her ears. It happened in both of hers, but i'm sure it's possible to happen on just one side too. Sometimes she scratched so hard she cut herself and had little scabs and she yelped whenever she scratched. I would take him to the vet to get treatment if it's an infection or ear mites.
