Is she a puppy? If so, she may need to eat a little something prior to sleeping so that her tummy doesn't get too empty. Is she throwing up actual contents, or just bile? Does she wake up and just start vomiting...or? Is she snoring or anything beforehand? Also, have you ever suspected she has reflux?
She could also have a little tummy bug.
