Question I have 3 new pups. Need to talk to any breeders out there.

I have 4 yorkies - 2 male and 2 female. One of my females just had 3 pups yesterday. I'm not sure which of the males is the sire because we hadn't intended for her to be bred this soon. There is only one problem with this situation - one of the sires is also the father of the momma that just had pups ! Is that confusing enough for you ?!? I know that this shouldn't have happened and it was just due to ignorance on my part. Now my questions - are there any health problems that can result from this inbreeding, how can I find out which sire is the father, and does it really matter since pups can't be registered ( momma isn't but sire is)?? I am also planning on spaying/neutering the pups so they don't pass on any potential health problems. Can anyone please help me and give me some advice on this matter? I would greatly appreciate any input you have. Thanks !!
